When you use update-rc.d, the "proper" tool, it simply creates or deletes the symlinks for you. So if you wanted runlevel 3 to not have KDM/GDM/XDM start up, you could delete it and it would be just as right as using update-rc.d. It is just a symbolic link so how you get rid of it doesn't really matter.
