I've done some Googling and it seems this is common enough and unrelated
to ntfs-3g. chkdsk /f can't access portions of the disks that are used
by system files and that's why you have to reboot to run it prior to
windows starting up.

A suggestion I saw besides running chkdsk is to defrag the drive and
chkdsk again. If that doesn't work, boot from your Windows install media
and use the recovery console to run chkdsk. Additionally, you should
make sure you're using an up to date version of ntfsresize.

One bad file isn't likely to make your whole system unstable. You likely
have some spyware or virus on there or you had a bad patch installation.
