I don't remember off the top of my head why, but I use the -i flag when 
invoking ffmpeg.  For example:
                    
                                 ffmpeg -i WhateverFileYouHave.flv    
WhateverNameYouWant.mpeg

Look at the ffmpeg man page to see all the options.
